This is very common. A pacifier is not 100% water- and airtight. This is not an issue, because there are no associated health risks. As such, it is possible for water to enter the sucking section of the pacifier after boiling. If this happens, wait until the pacifier has cooled down.
Then, with clean fingers, firmly press the silicone sucking section flat against the shield a number of times. The excess water will then run out of the back of the shield. You can see how this works in this practical video. Condensation or drops of water that remain in the silicone section are not harmful. This water is sterilised.
